i would put the T-56 in it. if you ever plan on doing gears you'll wish you had.

As long as you can return it to stock condition later, I would say enjoy the mod. The problem with heavily modded cars is that they usually have a good number of miles on them, and the prospective buyer starts thinking that the car has been driven like a rented mule, making them wary of purchase. Let's face it, we don't put performance mods on and then not enjoy them.
The 93 Cobra is only now becoming truly collectible. Just like a 69 Mach 1 with a 428 CJ was not all that expensive in 1989, but are getting good money now, ours are at the beginning of the curve upwards. Give it another 20 and you will see some high prices IMO because of the relatively low build number on the 93 SVT Cobra. Until then they are interesting cars that will probably appreciate, but are not ready for high dollar at auction or anything.
Keep all of your original stuff, and be prepared to do a complete restoration down the road if (when, IMO) the dollars start to increase.
